There could be any number of reasons for the latency. I don’t know how your network is set up or what type of circuits you have, but here are a couple of things you can check.
1. If you’re using site to site vpn then you might want to check that you’re using pre-fragmentation. I’ve seen this to be a problem before. Also, if you have any service policies then you’ll want to make sure you use pre-classify. If these are point to points then none of this would really matter 
2. You mentioned the TAC engineer was concerened about violations on the circuit. Are you getting a lot of unavailable seconds? How often are the line violations occurring?
Just a couple of things to look at. There’s probably a lot more that I’m leaving out.
